It's actually not hard at all and to think of all the time I spent trying to figure it out.
Just go download this software:

It will convert FLV files in to just about anything you want. I've had most succsess with AVIs though. Sometimes you will get only audio, but that just means you need to tweak the settings.

Besides, it's just a front end to the actual tools which are command line (and/or just DS filters).
However, now that the VP6 decoder source is roaming the net, it's probably just a matter of time until it's included in some version of ffmpeg, so it should also eventually find its way in "SUPER". Unless ofcourse, they decide to follow the legally safer course and not include it in fear of On2's lawyers...
