I found out:

The Commissioner can assign another Manager in the League to be the League Commissioner at any time during fantasy football season (pre draft, post draft and during the regular NFL season).

To change the Commissioner:

Go to the commissioner tools.
Click "Change Commissioner".
Select a manager in the League. Managers with hidden email can not be selected.
When you submit the update you, the previous Commissioner, will no longer have Commissioner permissions.

The new Commissioner will be notified by email and the League Transactions will list the Commissioner change.
