In a statement, Gen John R Allen ordered a full investigation.
"When we learned of these actions, we immediately intervened and stopped them," he said.
Rumours that a Koran had been burnt led to a large protest outside the US air base at Bagram about 60km (40 miles) north of Kabul.
Police told the BBC that at least 1,000 people took part in the demonstration, which has now ended, and that some elders went into the base to talk to Nato officials.
Afghan officials told the AP news agency that the Korans were in rubbish that two soldiers with the US-led coalition transported in a lorry late on Monday night to a pit on the base where waste is burned.
Already BBC is showing people rioting and trying to attack military bases.

Yeah, got a few mates in a few places being the only white faces around town... they arent looking forward to the next few days. News spreads pretty fast for a semi-tribal nation.
And it is this kind of attitude that caused this incident in the first place. You do realize that a lot of NATO lives are now in danger. Maybe it is a book to you, but to the people you are trying to show an example too and bring their country back up from the stone age, it is much much more.

Actually burning IS a proper way of disposing an old Al-Quran. It's a part of the protocol.

Probably what should have been done, the Qur'an released to cleric for proper disposal. Today, everything is political. Any mistake is taken as a great insult and it does not matter what the content was. If the White House staff failed to properly dispose of a American flag my a mistake, anti-Obama people would make it look like some great preplanned unpatriotic act on Obama's part. Look at the videos that have been released on you tube showing people doing some very stupid acts. They are blown out of proportion too. It seems that a aspect of our culture is really into sensationalizing their pet whines.
People in charge should realize this aspect that there are people who will blow the slightest mistake way out of proportion to support their own agenda.
Even if the Qur'ans where given to a Cleric, would it have been the right cleric to give it too? We probably have people wanting to protest and are just looking for the slightest provocation to do just that.

and as Hollis alludes to, it doesnt take much to fire up an Afghan, NATO states the Qurans were in the rubbish, not that they were actually burnt, and the local workers pointed out the error and it was corrected. The protester in the BBC article is quoted as stating the "Mujaheddin" workers wouldnt let the Infidel burn the Qurans. I imagine the story will continue to develop but the truth isnt a big issue, there are already protests on the other side of the country against anyone who is foriegn. It doesnt take much to kick off an attack or protest, any excuse is good.
