This whole debate came up when the show aired the first time. The simple fact is that it's the NYPD's job to protect NYC, it's going to do what it has to do to prevent another terrorist attack from killing as many people as 9/11 did. Period.
Since 9/11, the CIA have contracted domestic spying out to the NYPD.

NEW YORK (AP) — Since the Sept. 11 terrorist attacks, the New York Police Department has become one of the nation’s most aggressive domestic intelligence agencies, targeting ethnic communities in ways that would run afoul of civil liberties rules if practiced by the federal government, an Associated Press investigation has found.
These operations have benefited from unprecedented help from the CIA, a partnership that has blurred the line between foreign and domestic spying.
The department has dispatched undercover officers, known as “rakers,” into minority neighborhoods as part of a human mapping program, according to officials directly involved in the program. They’ve monitored daily life in bookstores, bars, cafes and nightclubs. Police have also used informants, known as “mosque crawlers,” to monitor sermons, even when there’s no evidence of wrongdoing.
Neither the city council, which finances the department, nor the federal government, which has given NYPD more than $1.6 billion since 9/11, is told exactly what’s going on....
As others have said, the police cheif is talking about a .50 cal rifle.

He didn't say anything about a rifle, hes actually said "take down an aircraft". So I would assume he is talking about one that is flying not just taxiing to a runway. I could stop a jet sitting on the ground with a relatively small rock, doesn't make me special :P
Though I have to agree with ough six on this one, by the time a jet-liner is in range of a stinger missile near NYC, the damage would still be immense. A sort of preemptive strike would be necessary in order to reduce collateral damage.
while its easy to judge someone's life for yours, think about this:
If a terrorist strap with huge amount of explosive while has his hand on you shielding himself. NYPD made a similar decision as you defined here: evacuate everyone, and used a long range rifle to shoot the terrorist to dead through you, regardless your present and safety.

As far as I know neither the NY nor the NJ Guard have ADAassets. Where is the NYPD obtaining these materials and who is training them?
While, yes it would be a sh*tty day for me, that's the way the world works. And and agency I used to work for had a similar SOP. If someone was using a human shield, we would try to shoot through the hostage in order order to stop the hostage taker from committing a more serious act. When I briefed some people on what they were supposed to do, if taken hostage, that little tid bit of info, usually got their jaws flapping.
One of the NY ARNG's infantry brigade's air defense used to be provided by a Bravo, 3/111 ADA (a Stinger battery) from the VA ARNG. Not sure who, if anyone is performing the mission now.
They can take down an small aircraft in flight with a rifle or crew served weapon.
Any aircraft shot down over the city is going to cause a lot of damage, and probably kill someone else on the ground, but they're weighing that verses how many people would be killed if the aircraft were allowed to reach its intended target.
