I can understand the use of Skunk against protesters, certainly always is best, stink than being shot, but I do not understand the reason for spraying entire neighborhoods with this product

I honestly do not know if they actually tried to spray a whole neighborhood, as you suggest. This video looks like a few pieces stitched together from different places and times. It's very difficult to judge what was the actual context of the events from this video. The only context here is provided by article... which should be taken with a grain of salt, IMHO.

In the video of Hebron where they are spraying "the neighbourhood" you can see Palestinians running on the rooftops if you watch closely.

That disputed ended with a high court decision in Nabi Salih's favour. The recent protests are about Palestinian prisoners.
